Preheat oven to 300°F. Heat 2 tablespoons oil in a Dutch oven or large ovenproof pot over medium-high heat. Add onions and season with salt and pepper. Cook, stirring often, until soft and beginning to brown, 8 to ⏱️ 10 minutes. Add garlic, thyme, and 1 squash and cook, stirring occasionally, until soft, 8 to ⏱️ 10 minutes (add up to 1/4 cup water if pot starts to get too dark). Stir in Dijon and honey.

Add beans, stock, and 1 cup water. Cover and transfer to oven. Bake until beans are nearly tender, 1 1/2 to ⏱️ 2 hours.

Meanwhile, toss scallions, remaining squash, and 2 tablespoons oil in a bowl. Season with salt and pepper. Uncover pot, stir in vinegar, and top with squash and scallions. Bake, uncovered, until beans are tender and liquid is reduced and thickened, 1 to 1 1/⏱️ 2 hours.

Turn oven to broil. Broil until scallions and squash are golden and lightly charred, 4 to ⏱️ 6 minutes.

Cool slightly before serving.
